I have an issue with water ingress in the boot. Water falls on the right side slightly aft of where I would expect it to fall if it was the rubber seal around the boot opening.
Is there a possibility for water to go through the rear window seal and get in the boot?

I agree with Pod. Those tail lamp assembly to body rubber gasket/seals can get old and tired- and they start to leak. They can also shrink after some 20-25 years!
You may also have an issue with the trunk (or on your side of the pond world...."boot") lid gasket. That rubber can shrink as well.
I replaced both those large rubber tail lamp gaskets on my 6er a couple years ago when I had a moisture issue. Solved the problem, for a while. Then the issue resurfaced. I've now ordered a replacement trunk lid rubber seal. We'll see if that solves this latest moisture issue.
